A phage display combined with DNA affinity magnetic system can be applied to a screening of DNA binding proteins, such as transcription factors Electron. J. Biotechnol.
Yulita,Kusumadewi Sri; Kouno,Takafumi; Ezaki,Bunichi.
Here we introduce a new approach for the screening of DNA binding proteins, using a phage library based on a phage display technique. In principal, a complementary DNA (cDNA) library based on the recombinant bacteriophage T7 expressing target proteins on its capsid (phage display) is constructed. These phage particles are hybridized with a biotinylated target DNA fragment which is immobilized on the surface of streptavidin paramagnetic particle (SA-PMP). The phage particles are released from the target DNA fragment by a nuclease treatment and the recovered phages are used to the next round of hybridization. These processes are repeated three times to amplify the target phages in the population. This simple method is faster, and more systemic than other...

Analysis of the SHP2 enhancer for the use of tissue specific activation tagging in Arabidopsis thaliana Genet. Mol. Biol.
Chalfun-Junior,Antonio; Mes,Jurriaan J.; Busscher,Marco; Angenent,Gerco C..
Activation tagging is a powerful tool to identify new mutants and to obtain information about possible biological functions of the overexpressed genes. The quadruple cauliflower mosaic virus (CaMV) 35S enhancer fragment is a strong enhancer, which is most commonly used for this purpose. However, the constitutive nature of this enhancer may generate lethal mutations or aberrations in different plant organs by the same overexpressed gene. A tissue-specific activation tagging approach may overcome these drawbacks and may also lead more efficiently to the desired phenotype. For this reason the SHATTERPROOF2 (SHP2) promoter fragment was analysed for enhancer activity. The SHP2 gene is involved in dehiscence zone development and expressed during silique...

Analyzing gene expression profiles in dilated cardiomyopathy via bioinformatics methods BJMBR
Wang,Liming; Zhu,L.; Luan,R.; Wang,L.; Fu,J.; Wang,X.; Sui,L..
Dilated cardiomyopathy (DCM) is characterized by ventricular dilatation, and it is a common cause of heart failure and cardiac transplantation. This study aimed to explore potential DCM-related genes and their underlying regulatory mechanism using methods of bioinformatics. The gene expression profiles of GSE3586 were downloaded from Gene Expression Omnibus database, including 15 normal samples and 13 DCM samples. The differentially expressed genes (DEGs) were identified between normal and DCM samples using Limma package in R language. Pathway enrichment analysis of DEGs was then performed. Meanwhile, the potential transcription factors (TFs) and microRNAs (miRNAs) of these DEGs were predicted based on their binding sequences. In addition, DEGs were mapped...

Candidate genes and pathogenesis investigation for sepsis-related acute respiratory distress syndrome based on gene expression profile Biol. Res.
Wang,Min; Yan,Jingjun; He,Xingxing; Zhong,Qiang; Zhan,Chengye; Li,Shusheng.
BACKGROUND: Acute respiratory distress syndrome (ARDS) is a potentially devastating form of acute inflammatory lung injury as well as a major cause of acute respiratory failure. Although researchers have made significant progresses in elucidating the pathophysiology of this complex syndrome over the years, the absence of a universal detail disease mechanism up until now has led to a series of practical problems for a definitive treatment. This study aimed to predict some genes or pathways associated with sepsis-related ARDS based on a public microarray dataset and to further explore the molecular mechanism of ARDS RESULTS: A total of 122 up-regulated DEGs and 91 down-regulated differentially expressed genes (DEGs) were obtained. The up- and down-regulated...

Cloning and Overexpression of GmDREB2 Gene from a Vietnamese Drought-resistant Soybean Variety BABT
Tan,Dao Xuan; Tuong,Ho Manh; Thuy,Vu Thi Thu; Son,Le Van; Mau,Chu Hoang.
ABSTRACTThis work studied the amplification, cloning and determination of the GmDREB2 gene from the soybean cultivar DT2008 and five Vietnamese local soybean cultivars (DT26, DT51, DVN5, CB, CBD) and designed the vector carrying the structure containing GmDREB2 gene from cultivar DT2008 (best drought tolerant). The coding region of GmDREB2 gene isolated from six soybean cultivars was 480 nucleotides in length, encoding 159 amino acids. The recombinant structure was designed as 35S- GmDREB2- c-myc and its expression was analysed in transgenic tobacco plants. Recombinant DREB2 protein was expressed in five transgenic tobacco lines with molecular weights close to 20 kDa. During the drought conditions, the proline accumulation of the transgenic tobacco lines...

Msxb is a core component of the genetic circuitry specifying the dorsal and ventral neurogenic midlines in the ascidian embryo ArchiMer
Roure, Agnes; Darras, Sebastien.
The tail ascidian larval peripheral nervous system is made up of epidermal sensory neurons distributed more or less regularly in ventral and dorsal midlines. Their formation occurs in two-steps: the ventral and dorsal midlines are induced as neurogenic territories by Fgf9/-16/20 and Admp respectively. The Delta2/Notch interaction, then controls the number of neurons that form. The genetic machinery acting between the inductive processes taking place before gastrulation and neuron specification at tailbud stages are largely unknown. The analysis of seven transcription factors expressed in the forming midlines revealed an unexpected complexity and dynamic of gene expression. Their systematic overexpression confirmed that these genes do not interact following...

Possible link of different slow calcium signals generated by membrane potential and hormones to differential gene expression in cultured muscle cells Biol. Res.
JAIMOVICH,ENRIQUE; ESPINOSA,ALEJANDRA.
We studied the effect of IGF-I, insulin and testosterone on intracellular Ca2+ in cultured muscle cells. Insulin produced a fast (<1 s) and transient [Ca2+] increase lasting less than 10 s. IGF-I induced a transient [Ca2+] increase, reaching a fluorescence peak 6 s after stimulus, to return to basal values after 60 s. Testosterone induced delayed (35 s) and long lasting (100-200 s) signals, frequently associated with oscillations. IGF-I, testosterone and electrical stimulation-induced Ca2+ signals were shown to be dependent on IP3 production. All of these Ca2+ signals were blocked by inhibitors of the IP3 pathway. On the other hand, insulin-induced Ca2+ increase was dependent on ryanodine receptors and blocked by either nifedipine or ryanodine. The...

Single-cell qPCR facilitates the optimization of hematopoietic differentiation in hPSCs/OP9 coculture system BJMBR
Chen,Haide; Jiang,Mengmeng; Xiao,Lei; Huang,He.
Human pluripotent stem cells (hPSCs)/OP9 coculture system is a widely used hematopoietic differentiation approach. The limited understanding of this process leads to its low efficiency. Thus, we used single-cell qPCR to reveal the gene expression profiles of individual CD34+ cells from different stages of differentiation. According to the dynamic gene expression of hematopoietic transcription factors, we overexpressed specific hematopoietic transcription factors (Gata2, Lmo2, Etv2, ERG, and SCL) at an early stage of hematopoietic differentiation. After overexpression, we generated more CD34+ cells with normal expression level of CD43 and CD31, which are used to define various hematopoietic progenitors. Furthermore, these CD34+ cells possessed normal...

The use of sunflower transcription factors as biotechnological tools to improve yield and stress tolerance in crops Phyton
Chan,R.L.
Transcription factors (TFs) are proteins able to specifically recognize DNA sequences in the regulatory regions of their target genes. They bind these specific sequences, an event that leads to the activation or repression of whole signal transduction pathways. In plants about 1500 TFs were informatically identified; identification was mainly based in the presence of DNA-binding domains in the translated sequences. They were classified in families and subfamilies according to several features, including the conservation of the DNA binding domain, the genes structures and the functions they exert. Among transcription factors, several seem to be potential powerful biotechnological tools to improve crops via obtaining transgenic plants. Assigned purposes...

Towards the identification of flower-specific genes in Citrus spp Genet. Mol. Biol.
Dornelas,Marcelo Carnier; Camargo,Raquel Luciana Boscariol; Berger,Irving Joseph; Takita,Marco Aurélio.
Citrus sinensis is a perennial woody species, for which genetic approaches to the study of reproductive development are not readily amenable. Here, the usefulness of the CitEST Expressed Sequence Tag (EST) database is demonstrated as a reliable new resource for identifying novel genes exclusively related to Citrus reproductive biology. We performed the analysis of an EST dataset of the CitEST Project containing 4,330 flower-derived cDNA sequences. Relying on bioinformatics tools, sequences exclusively present in this flower-derived sequence collection were selected and used for the identification of Citrus putative flower-specific genes. Our analysis revealed several Citrus sequences showing significant similarity to conserved genes known to have...

Transcription factors in microalgae: genome-wide prediction and comparative analysis ArchiMer
Thiriet-rupert, Stanislas; Carrier, Gregory; Chenais, Benoit; Trottier, Camille; Bougaran, Gael; Cadoret, Jean-paul; Schoefs, Benoit; Saint-jean, Bruno.
Background: Studying transcription factors, which are some of the key players in gene expression, is of outstanding interest for the investigation of the evolutionary history of organisms through lineage-specific features. In this study we performed the first genome-wide TF identification and comparison between haptophytes and other algal lineages. Results: For TF identification and classification, we created a comprehensive pipeline using a combination of BLAST, HMMER and InterProScan software. The accuracy evaluation of the pipeline shows its applicability for every alga, plant and cyanobacterium, with very good PPV and sensitivity. This pipeline allowed us to identify and classified the transcription factor complement of the three haptophytes...

Transcriptional regulators and regulatory pathways involved in prostate gland adaptation to a hypoandrogen environment Genet. Mol. Biol.
Nishan,Umar; da Rosa-Ribeiro,Rafaela; Damas-Souza,Danilo Marchete; Barbosa,Guilherme Oliveira; Carvalho,Hernandes F..
Abstract Anti-androgen therapies, including orchiectomy, are effective at promoting prostate cancer remission, but are followed by progression to the more aggressive castration-resistant prostate cancer (CRPC). Castration promotes gland and tumor shrinkage. However, prostate adaptation to androgen deprivation involves striking parallel events, all requiring changes in gene expression. We hypothesized that transcription factors (TF) and other transcription-related genes are needed to orchestrate those changes. In this work, downstream analysis using bioinformatic tools and published microarray data allowed us to identify sixty transcriptional regulators (including 10 TF) and to integrate their function in physiologically relevant networks. Functional...
